Replacing AC compressor

My AC went out, I ordered a new compressor. Do I need to have it professionally filled with refrigerant or can I use the little bottles? Pros/Cons?

You are going to have to have the entire system evacuated. That usually means having a qualified mechanic with a compressor to vacuum out all air and moisture. If any moisture is left in the system you will immediately ruin your new compressor.
