New throttle body causes misfire on my 2007 na legacy

I did a engine swap on my legacy and I got the engine from a jdm engine supplier everything was good besides 2 codes. MAF Throttle position correlation and positive crankcase ventilation. Now it still ran fine but the MAF code was making it ideal rough so I put the old throttle body on and the code went away but then it started to say I had a misfire in cylinder 1 and 2. now it doesn't feel like i have a misfire and it doesn't sound like i have misfire. I am very confused. please help.
