Camshaft Position Sensor

Have a 2013 Impreza 2.0 that just had the CVT replaced (non-dealer). When picking up car, has p0346 code. I replaced driver side sensors (they were covered with oil) with Subaru ones and same issue. Car has misfires and sometimes won't start - undrivable at this point. Took back to garage who can't figure out the issue and suggested taking it to the dealer. Anyone have anything else I should try before doing that?

Sorry, Limited Wagon. The front sensor did have a shim on it that I put back with the new sensor. Thought about whether the grounds were disconnected when replacing the CVT. If I can get it home tomorrow (still in the garage parking lot) I'll climb under and check. Only misfire code is the generic p0300. No idea about timing chain but they shouldn't have been anywhere near it. And yes, garage isn't setting records here.
 
The basics with a scan tool:
Reading RPM, MAF, Fuel Pressure, Ignition Spark, Ignition Timing, etc
OBD II Tools can read misfire counts via Mode 6.
